Toasting the bun helps a lot with that. Thick sauces (mayo, ketchup, etc) also tend not to make things soggy (within a reasonable timeframe, usually you eat it before it becomes an issue. Reheating, it'll become soggy though).

Tomatoes are your biggest sog issue in my experience. I usually use Roma, and pull the liquid guts out before topping.

To add to the debate (top to bottom):

I don't tend to find a taste difference when swapping the order as some people claim. After the bite it all tastes the same. I do that order because it tends to be the least messy, least stuff falls out, etc. Putting the cheese on the bottom tends to melt the cheese into a solid sheet if using smaller slices or grated. Doesn't look as appealing though, so sliced "American" cheese (which also tends to "hang" around the patty 'cuz squares) goes on top.
