This isn't like Rin where in Extra she's a different person in the family's kid or some shit, it's just what happened to Shirou in this world was the same thing that happened to him in the FSN one. If you have Extra Emiya meet FSN Emiya in the bonus fight, they acknowledge they're the same person just from different realities.
