Alignments mean literally nothing in Fate, don't think too much about it.
But if you could also say she isn't ill-intended, she will just do literally anything to protect the one dear to her, that's not really evil.
On the other hand the Gorgon that appears in that F/HA flashback and F/GO is a monster purely driven by hate that will end up destroying anything in her reach, including her loved ones.
