Have you heard of the Tuatha Dé Danann? They were once gods and goddesses who inhabited Gaelic Ireland, their domains being growth and civilization. They were once loved as kings and rulers and heroes, until they began to abuse their powers and looked down on their human subjects, which ultimately resulted in their downfall and decline into the sídhe, becoming what would later be known as fairies as the Gaels replaced them with Christianity.

Though ZUN hasn't made any overt references to them yet, fairies are capable of reciving prayers in the manga just like gods, which tells me that this might be their canon origin. Another explanation is that nature spirits that function as the predicessors of fairies have existed since time immemorium, but it was only after reality was altered by the Lunarians that these spirits took on human characteristics and became modern fairies akin to how Tsukumogami form from man-made objects.

I eagerly hope that Cirno's presence in this game will reveal more fairy lore.
