Is easier han you think really.

Youkais are resistant to purely physical damage, but not immune.
They are vulnerable to things based on beliefs, and youkais are based on beliefs.

This means that if you can rip or take something from a youkai then you can fashion it in a weapon that can be used to hurt them.

In other words, the best way to kill them if you have nothing at your disposal is ripping off one of their limbs and beating them to death with it.

That's the only thing that can happen. Gensokyo exists because it is shielded from the technological and scientific advances of the rest of the world. If you want an alternate scenario, wait a thousand years or two when technology has advanced so much that it is indistinguishable from magic.
