They're usually enshrining a local deity of some sort (maybe an old tree spirit or smth). The space in the picture shows a box before which you pray to the aforementioned deity and offer some change (maybe also make a wish). To get a more in depth answer, you should research a bit on Shinto itself.

The swastika is an auspicious symbol in Indo-Aryan cultures, that is, the Asian Indo-Europeans: Indians, Persians, Afghans, etc. In India particularly, it is even today a very common motif in all sorts of art, especially religious, and is often drawn on things for luck.
