If anything windows Yuuka has more of a link to PC98 because she has her umbrella that she had in that Kioh game (which was also on windows) where ZUN states she got the ultimate magic from PC98 Alice. Thus you could say umbrella being canon implies PC98 Yuuka and Alice being canon.

She said everything from Makai is her creation. Alice is never explicitly stated to be *from* there, just that she's already a youkai by MS. No contradiction there.

How so? Reimu is the one that changed the least, if anything. She fucking hated training from the outset (see: SoEW prologue), wanted to beat the shit out of whatever was in her way to solve the incident ASAP (see: basically any interaction like with Orange) and is just as autustic as now. The closest to different is some of her SoEW behavior with the weird Meira shipping and her getting cheeky with Mima. Otherwise, she's identical.
Marisa is really the only one who went through significant writing changes, and even then the most of it happened during PC-98 and Shuusou Gyoku anyway.

Also technically Marisa was never really tied to Mima, and in fact the only time Marisa even mentions Mima is in PoDD, and only if they fight. Mima ironically has far more of a connection with Reimu, despite the games setting up Mima as Marisa's mentor figure.
