Note that Fate/stay night is a fantasy setting and there are multiple timelines. Because Shirou met Archer, there was a change in the timeline. This creates an inconsistency but then Archer dies later, and Shirou is able to use his Noble Phantasm later as himself without becoming a heroic spirit. The death of Archer corrects the inconsistency in the timeline. Rin doesn't have to die, and Shirou doesn't have to become Archer. This doesn't happen in any of the F/sn routes, because the choices that are being made in those routes don't lead to things turning out that way. Note also how each route follows an entirely different timeline. tl;dr it's a VN and it doesn't actually have to make sense to be entertaining. Rin doesn't die.

Nah. Archer is a Shirou that went full superhero mode. F/SN Shirou either had someone to keep their retarded ideals in check (such as Rin), or has already abandoned his ideals (HF. ) In Archer's version of the Grail War, no such thing happened, so upon seeing the changed Shirou, Archer can conclude he's no longer on the path to become Archer.

Archer already said his own fate is set on stone, nothing he does to the timeline he is in will change his becoming of a CG, save personally killing his past which he believes will cause a big enough paradox for the World to say "screw it" and wipe everyone involved out of existence. Yes, being a CG sucks so much that Archer wants oblivion.

Also, for reference, Fate route Shirou has no one to keep his ideals in check. In fact, nothing in Fate route even comes close to testing his ideals aside from Kirei.
