A lot of the more powerful youkai in Gensokyo might be able to stand up against the Chaos Gods themselves, and most less powerful youkai could easily decimate the Daemon Princes and other higher servants of Chaos. The Imperium would stand little chance against any sort of unified youkai aggression, let alone the Adeptus Astartes on their own. So to answer your question, it's likely that not even all of the Space Marine Legions, including the Lost Chapters and Traitor Legions, could liberate the Gensokyan humans from youkai tyranny.

Fun fact: Youkai are not to be classified as 'xenos' because they originate from Holy Terra, however they can be classified either as 'mutants' or 'rogue psykers', which are also targeted for purges by institutions such as the Adeptus Astartes, the Holy Orders of the Emperor's Inquisition, and so on.

The only Youkai that have enough fluff around them to justify their uber power is Yuraki, Yuyuko, Eirin, Flandre and the moon bitches, maybe Shinki if she still exists on the current canon.

The rest can be either brought down with sufficient firepower or sheer belief. Which are both things that the IoM are in no short supply.

Since a lot of things in Gensokyo work simply because their inhabitants believe it works, I don't think forces that are high on faith and firepower like the Inquisition or the Bolter Bitches would have much trouble with dealing with minor youkai. The Grey Knights would have some trouble with more powerful youkai. If they lose, there is nothing stopping them from glassing the whole place.

No need for Exterminatus, just a regular tactical orbital lance battery to glass the area.

Exactly because either humans found out how to either fight, avoid or just plain ignore youkai. It is hard to stop believing in something that appeared in your village and ate your family.

The only ones I can think that would give the IoM some real run for their money would be Yukari thanks to her boundaries powers fucking shit up and Yuyuko, because how the fuck do you kill a ghost that can wish you dead? Maybe exorcism for Yuyuko would work but I think they'd need to find her body first.

Suika's powers can be used to make subtle things like that but fighting people who not only are used but also expect being mind fucked by the things they fight might not go like she wants.

I don't think that fantasy nature can prevent you from physical harm. Besides belief is a two edge blade, if you enemy believes he can kill you in universes like Warhammer40K and Touhou where belief can shape reality, he might be perfectly able to kill you.

There is one thing in common on both WH40K and Touhou verse regarding belief. The amount of people believing in something is directly proportional to that thing's power.

That is why the Aki sisters are such weak goddesses and Kanako had to leave the outside world to settle in Gensokyo to find believers. Gork and Mork are just as powerful as the Chaos goods due the sheer amount of Orks believing in them. The majority of the anti-daemon weaponry in the IoM arsenal work because they have a shitload of people who believe they work.

Since both universes forces are belief based, I'd put my chips on the side with the larger numbers of believers.

I don't know why I'm going full sperg about this on the first place. Besides my love with arguing about anything.

An Exterminatus is usually conducted only as a last resort, to prevent any Chaos influence from spreading faster than conventional forces of the Imperium can keep up with. Since Gensokyo is a concealed pocket dimension built to protect youkai, it's highly unlikely that the Imperium would believe they are capable of spreading any time soon. However, if Exterminatus were ordered upon Gensokyo, it would probably be carried out in one of two fashions:
1. A full-out Exterminatus upon the Japanese island only by means of orbital bombardment. The Imperium very rarely uses Exterminatus on vital or valuable worlds within its domain, and not even the most trigger-happy Commander would fathom totally destroying Holy Terra with an Exterminatus order. However, the order could be altered to specify an Exterminatus on only a single region of Terra, namely the Japanese Island.
2. A covert infiltration of Gensokyo by an elite team of Space Marines/Battle Sisters, taking with them a small Plasma Generator which they would plan to overload within the Gensokyan pocket dimension, causing a catastrophic meltdown and a very, VERY explosive detonation. A similar tactic was used on a planet fallen to Chaos, resulting in the planet's destruction a la the Death Star, so a miniature Generator within Gensokyo would probably be sufficient in this scenario.

They weren't 'rounded up', they chose to go to Gensokyo of their own volition because the majority of humans were losing faith in the supernatural, putting more stock in scientific research and technological development.
A youkai is only as strong as the faith that humans have in their existence, and if no humans believe, they not only lose all their powers, but their life force as well. It's a sort "believing in God makes God exist" conundrum, and even considering the low population of humans in Gensokyo, many of the youkai are still incredibly powerful despite this.

The biggest problem would be getting into Gensokyo in the first place. Nuking outside the boarder wouldn't really do shit. Yukari alone could probably put a dead stop to any small force trying to get in. Or at least know about it instantly. Since the usual warhammer method of getting into pocket dimension is to create a rift and fly though the warp. Which is sketchy as fuck to begin with. Seems almost impossible if you are trying to get into the home turf of the person who can control the rifts perfectly. But there are some broken as fuck psykers, so I wouldn't say it's totally impossible. Lots would die in the process though.

To be fair, if we are putting all of the IoM against Gensokyo, I would give all the Youkai a massive power boost as far as faith/belief is concerned. Since the IoM is so fuck-huge you can easily create cults to worship any one youkai. Or get it straight from the Chaos gods. The synergy between Yamame and Nurgle has to count for something. Or Remilia with Tzeentch.

First of all you forget that those are powered armours (so there is plenty of assistance with weight, because you know, 40k tech), then there's the unreasonably thick leg pieces and they are genetically engineered barely-humans.

Plus most artwork is just that, artwork, pic related. Lots of different interpretations and I wouldn't take the minis at face value either since they constantly screw around with proportions. Just compare the human minis to the SM ones.

There's really no excuse for the dreads though.
