What would happen if Gensokyo was suddenly attacked by outsiders who hit it with nuclear bombs?
Could the youkai retaliate? Reimu and the other humans would probably die instantly due to being squishy humans, but youkai would survive for a counter attack?

Why would they use nuclear bombs? The human world in touhou already teaches unified physics at school(Renko is studying it). Pretty sure they already have more effective weapons than old stuff like that.

Reimu dies and the barrier collapses. As a consequence of this Japan is made uninhabitable by the fallout as well. The gods and strongest youkai survive, Sanae as well because lolmiracles.

All those nukes would be bottle necked due to the few openings in the border that Yukari allows to exist. She can then gap the bombs someplace else, like the civilian populations of the countries that launched said nukes.

Keep in mind that Gensokyo is connected to places that shouldn't even exist in the physical plane like the Sanzu River or Higan. I doubt that higher entities would just sit around and watch as humans attempt to destroy the afterlife. Would that even be possible?

This is assuming the attack manages to hit anything. Unless they take Gensokyo completely by surprise, it would be almost impossible for the bombs to hit. Yukari could just seal-off all entrances to Gensokyo or gap the bombs away.

Gensokyo is in another realm which is connect to the outside world somewhere in the Japanese territory, the only way for an outside-human to nuke it would be for an ICBM launcher to become one of those accidental barriage leaks, and I doubt there are many rolling in the streets in Japan.

If the barrier collapses then everything and everyone inside Gensokyo will instantly cease to exist, even Yukari. Those gods who have shrines in the outside world may survive of course. Note that the Yamas and the undergrounders won't be affected because their places aren't part of Gensokyo.
