Note that Fate/stay night is a fantasy setting and there are multiple timelines. Because Shirou met Archer, there was a change in the timeline. This creates an inconsistency but then Archer dies later, and Shirou is able to use his Noble Phantasm later as himself without becoming a heroic spirit. The death of Archer corrects the inconsistency in the timeline. Rin doesn't have to die, and Shirou doesn't have to become Archer. This doesn't happen in any of the F/sn routes, because the choices that are being made in those routes don't lead to things turning out that way. Note also how each route follows an entirely different timeline. tl;dr it's a VN and it doesn't actually have to make sense to be entertaining. Rin doesn't die.
