Shinto is a deliberate creature of modernity, Japanese Buddhism has better continuity with Japanese "polytheistic religion" than Shinto does. But to really understand the otherization of paganism in the first place as a kind of fake religion compared to the "real" religion of monotheism, you'll have to start with the Assmann.

The Romans, a pious people, had the christers killed for being atheists. And Julian wanted to ban them from giving or receiving classical education, not because "academia was becoming Christian" but because he felt they should rely on their own literature and not that of pagans. For the same reason he wanted to have the Jewish Temple rebuilt a third time—because he understood the arguments of the religion and how to undermine them. If Christians cannot borrow Plato, they can no longer speak a fanciful and philosophical language, cannot repupose the allegorical tradition of the pagan writers to match with their own texts, and thus limited to their shrieking and glossolalia will have greater difficulty converting elite educated persons. And if the Temple is standing their argument for abandoning Judaism (a number of Roman critics of Christianity understood it was a sort of revolt against that ancestral religion) is moot. But in going after the intellectual foundations of the religion he missed what the Japanese understood intuitively when confronted—that there was no way to argue with this adversary which thrives on its own death and on clandestine support and it needed to be actively guarded against. The old (pre-Meiji) requirement that all Japanese register themselves with a Buddhist temple dates to the suppression of christer missionary activity. The late Romans lacked this infrastructure and mindset, for paganism had no central authority linking all its disparate cults and shrines.
