How the FVCK do you keep your shelf clean? Dust every fucking day.

Considering keeping everything in boxes so I can just wipe the boxes and don't need to take every book off the shelf then put them back on every single day.

I don't, just read digital books on my phone or laptop. I just organize my free epub, mobi and pdf files properly and have plenty of backups. Physical books are for stupid people mate, just go 100% digital and give your physical books to a public library.
