some of the best ones are actually crossover fics combining compelling elements of one thing with another that has an expansive setting with lots of room for exploration (for instance, there are a lot of good mass effect cross overs, though mass effect by itself is not so good)

hmmmm, well for starters manga crossovers tend to be bad (stand alone AU fics are usually better in this case). when crossing something over a certain level of plausible compatibility is desirable, elsewise theres no internal coherency to the story and things just seem to happen by arbitrary asspull, which is unsatisfying. familiar of zero is a significant exception however, writing foz crossovers is practically its own genera.

more generally speaking, a setting with a big 'universe' tends to make good crossover fodder, think of something like warhammer or ME again (eg, theres a good number of halo/me fics), but not necessarily big in terms of mere scale (things like touhou or rpg settings also lend themselves well to crossover).

if you can tell from some of the examples, when it comes to this sort of thing one can simply ask themselves 'hey, wouldent it be cool if x was put in/replaced y?', and then chances are someone else thought the same thing .

If it's amusing, I'd say that has some value. I think that some fics (the ones that are awful more because of story structure and characterization than just because the author is semi-illiterate) can also be valuable in that they compel you to examine why they're awful, and can teach you a but about writing by showing you what errors a writer can make.
