Yes, there pretty much is enough plugs for all boxes.
The only exception to this are the final 2 item boxes, if you go to final boss location 1 and use the plug there, you won't be able to open the one in boss location 2 and vice versa.

Otherwise there is enough for them all, but the thing is, the plugs are sometimes very well hidden, so look everywhere. I have documented the location of all plugs and the content of all item boxes, both in Jap and US version, in all difficulty modes. I just haven't presented it properly or uploaded it anywhere yet.
