It's very hard to judge position in isometric games, basically the only way to figure out an object's height is through context clues. Which is acceptable for RPGs but infuriating for platformers (see: Equinox, Sonic 3D Blast)

It's also less intuitive for artists and programmers working with tile based graphics hardware like the SNES/Genesis, which steers you towards top-down or sidescrolling games. It was a more common sight on the PS1, PC and ZX Spectrum.

It's not really a hardware limitation. The Z axis is just adding another variable.

The limitation comes from displaying it in a way the player can handle. The Isometric angle helps, but most games chose to just use a simpler amount of values on it

I always wondered why there was so much hate for isometric console games and then I played non-Genesis games and realized that SNES and NES dpads sucked horribly for these specific kinds of games. On Genesis, playing a game like Landstalker felt perfectly natural and intuitive, I think this might be one of the many reasons why that system had so many great top down action games.
