Old Japanese PC games, 3D Sega Saturn games, most Master System games, some PC Engine games.

Games that are stuck in the past.
I see indie crap copying NES games all the time, so the NES aesthetic is never something relegated to the past, even though indie games look like crap and not really like NES games. But I but never saw one trying to emulate Master System games aesthetic and palette as I never saw a 3D game that looked like Saturn games. So when I play one of those old games I'm playing a slice of the past, I'm seeing a whole aesthetic that never went past the 90's, I'm feeling a retro feel.
I see some games and specially mugen crap made by dirty latinos aping SNK KOF sprites, as I see games using but when was the last time I saw sprites like those from Golden Axe, Teddy Boy or even like digitized crap (NARC, Mortal Kombat)? Or designs like those from Phantasy Star, Lunar, Burai or Popful Mail?

The music is also pretty important.

You see indie games with NES graphics because it's a hipster fad. The few games with pixel graphics that manage to be popular end up so because they're good, not because they're nostalgic.

On the other end, when someone wants to make a Master System aesthetic game, they actually make homebrew for the Master System. Brazilians are still putting out waves of SMS and MD fan games.

I guess the Saturn had that unique looks thanks to the whole quads thing? It doesn't look much different from PS1 3D games, really.
