Omega is a nice idea for lore regarding EN, her/he/they/whateverdontcare being genderless because "lmao deity" is something I'm okay with, cause its fitting to whatever narrative they are "trying" to spin. Its the "other"s side of the community that make it way worse or bad as a concept for one reason or another because someone has to open their damn mouth and force personal interpretation as THEY want it to. Both sides are guilty of this.

A lot of things could have been handled better for sure, but whats done is done. Just get Haachama on staff or just simply asking for her advice for lore in the future could be really beneficial for characters and whatever story they want to write up for these girls.

They completely misunderstood what made her lore interesting though.
The Haato/Haachama arc was cool because it took a simple character concept (basic school girl design with some card suits/alice in wonderland imagery and a chaotic personality established over months spent streaming) and built a more complex and subtly-told story around it.
EN2 and Omegay are Mary Sues whose stories have already happened that are almost designed to seem flawless from the get-go aside from a couple character traits (Mumei forgor, Sana being a goofball, Kronii getting blinded by her pride), and it's hard to tell a grounded, sympathiseable story when your protagonists start as universe-level gods.
It's similar to the difference between a good and an awful TTRPG character, one has an easy-to-understand beginning, room to grow, and vagueness and blank spaces that can be clarified and filled over time, while the other shows up on the first day of school with war medals and a collection of arbitrary superpowers but still has to call everyone else senpai.

Beginners never realize the superpowered protagonist is intermediate level writing difficulty at minimum. Its harder to tell a story that way, not easier.
Because it subverts some of the things that make a story interesting from the get go.

I like that Haachama put herself out there with it, but at points it felt like she was just letting the fans telling the story for her while she gave very vague details about what's going on.

This. The same reason why organic lore created by holomems themselves will always be better than the pre-made cover lore that are just handed over to them; self-made lore will often have years of history behind them and are a collaborative effort between the streamer and their viewers.
In other words, the streamer(s) you watch and their lore "grew up" together with you, and if you're a real fan, then you most likely will resonate with the lore they create as you will understand how they come to be via past streams.
There is no shortcut to achieve this; you can't just make up all these lore from the get-go and expect the viewers to have the same emotional connection... which is what HoloEN is trying to do right now.
