Natives are too brooad a term for you to be able to play them Civ 5 has Indians (because Ghandi is a series manstay at this point), Iroquis, Shoshone and Zulu, among others as playable civlizations
There also are generic barbarians as an NPC faction which randomly attacks you.

You can nuke people with bombers and ballistic missiles, but Sid Meier´s Alpha centauri, being a sci-fi ci game set on a planet that is an Avatar-style interconnected superorganism is the game for warcimes. No only you can nuke people, you can bombard them with nerve gas that´s meant to exterminate the brain-eating worms which are the local predators. Later on, you can develop psionic technologies to sic those worms on the enemy factions.
