Honestly, it's mostly just Japanese copyright law being way more strict than in America. I would be shocked if any of those countless Twitch streamers ever asked permission to play anything. It's simply just assumed that a company is okay with you streaming their game, unless they specifically say something else -- and the last case of that occurring might have been when Persona 5 originally released, if I remember correctly.

In the case of e.g. Cover, I believe that even if a developer has on their website that they "encourage people to stream their game", that's not enough and they still have to explicitly request permission. That probably creates the issue that most companies are simply just not used to even getting such requests and so they're likely to take a while until they respond.
This is especially annoying if somebody would like to play a mod, homebrew game, or some retro title of a long defunct developer.
