I've always interpreted it that he was getting possessed in 2, but because he gets Liquid's arm replaced with an actual prosthetic in between 2 and 4, he realizes pretending to be a dead guy is a really effective tool to keep the Patriots off his ass, so he hypnotizes himself a bit TOO well and forgets that he's not actually Liquid
All of this is a bit dumb and just Kojima trying to make silly work-arounds for Liquid being dead tho, because as the series goes on he realizes he killed him off far too early
