Redeeming Koyori could make for a good "return to what you were meant to be" plot, where her craziness is at least partly a result of a dissonance within her: She is so deep into matters of power, science and technology while obsessing over lofty goals, despite being a coyote meant for a simpler life deep down.
So once Anon has taken away all her stuff and her influence, he hands her over to Botan's pack (or a similar one?) to experience a natural pack life, driven by both solidarity and competition. Koyori is on the bottom of the pack hierarchy, of course; she is forced to work hard and to submit, and has her obsessive nerdiness bullied out of her - until she eventually internalizes that there are boundaries, that she has to respect others and to work with them. She is subsequently deemed worthy to be in Anon's presence again and ends up being happy with her new life as one of his companions.
That kind of plot would both bring in interesting themes and dynamics, and also avoid the problem of Anon having to train her when she would still be annoying, maybe almost traumatizing to be around.

Some people who do this area of literature do end up going much harder with it at the end. For me though, if I’m going to do that, it has to feel like the victim really earned it. One of the most nauseating things to me in fiction and reality is going too hard on someone who doesn’t deserve it. Sure, you COULD give Korosan a wedgie so hard she bleeds and shove her in a trash can, but if she hasn’t done something equally bad, it feels bad because it feels like you’re tormenting her for no reason. And with my own hesitance to portray any character as being just mean or acting evilly without reason, it gets difficult to manufacture justifications. Obviously it can be done, people do it, but it’s something I don’t like to do myself unless it’s surface level stuff. I dipped my toes into it with Suisei bullying Flare over the top for no reason, and I’d say the punishment for her in that short was pretty harsh. Generally not my cup of tea, though.

I think, after reading through various parts of HoloShorts, is you try to do that justifying thing too much. You spend too long and too many words on scenes that don't always include the meat of the story. Power to you for building the scene and perhaps including the fetish into the buildup but this justification thing is hurting you. If you're open to feedback, I would strongly like to see you try and accept wedgies as slapstick comedy in your next outing and try to do less of the justification thing so heavily and hard. I'll use the Suisei/Flare one as an example since you mentioned it. I think the initial wedgie scene and the final wedgie scene in themselves are fine, but they're are tainted by Suisei being unreasonable first and then an overly-heavy Noel reaction.

I think what you should try instead is continuing the line of thought in a Looney Tunes way, seriously. Stop freaking out about the consequences of this wedgie or that prank. It's all slapstick and non-permanent anyway. Instead of Suisei being unreasonable by forcing Flare to be uncomfortable enough to refuse, remove this heaviness by simplifying the interaction in a, frankly, childish way.

This sort of sequence suits you and your writing topic much better than the heaviness of the original. The same is true for Noel's reaction. She reacts way too harshly for what is effectively a comedic moment. She reacts as if Suisei just punched Flare in the face and left her with a bloody nose. It's way too dramatic and serious. You can still have the perpetrator get their just deserts but you need to frame it differently. Have them caught in a moment of hubris or something cheesy and one-note. Do not have them have second thoughts. That's already introducing moral qualms about whether or not Suisei deserves her punishment or not. Do not follow that path for you do not suit it and nor does a comedic fetish story.

Diversify your comedic lines and strengthen them. Do not try to avenge your victim with logic, do not try to pare down your bully's bullyness.

I think, oddly enough, the one I see that best nails the comedic nature are the Okayu/Korone one and the Mio one. They do not attempt to be serious and they feel the most tonally cohesive and easy to digest. The Ayame one with Marine as well does it quite well as well.
